Easiest way to sum of the plot of Chrono Cross is that the time-travelling events of Chrono Trigger cause everything to become totally FUBAR.

Not really. The continuity is complex, but the short answer is that Link, Zelda and Ganon are doomed to play out the same roles throughout history no matter what continuity they are in.
