When Marnie moves out she works part time as a barista. There is no way that would cover the rent for a two bedroom apartment in NYC
Barney has had success in both music and theater (and is presumably collecting royalties), and is also implied to be parlaying a post-alcoholism academic record into selling his sperm. Which, given that he lives in squalor and has no significant expenses BESIDES drinking, could be enough to cover his costs.
